I was taking over Estonia as the Soviet Union. When I took Estonia's capital, Tallinn, the territories I had originally taken over already (Parnu and Narva) proceeded to automatically come under Latvian control, leaving my troops stranded in Tallinn and other troops stranded between Parnu and Narva. Thus, I'm guessing if I had garrisons in the cities they would of remained under my control, however I am not too sure. Is this a bug, or a simple game feature?

Sounds like low-morale provinces rebelling to nearby countries. No bug here.

when you take capitals (at leas tin supremacy) your moral should increase so that wouldn't make sence

Just like in Supremacy, you can see the Uprising chance. Here, you can see it by clicking on the morale i at the bottom left of the province submenu.

Also provinces which revolted always give an article in the newspaper, so you can check if it was a revolt.
