For 2 cities I put 3 eco spies each, and one of them stole 1 mil, and the other stole 900k. Shouldn't there be some sort of upper limit for how much I can steal? Almost 2 million for 6 spies seem like a bit much.

When the econ sab spies steal the money, do you get it? If so, it may be worth trying this.
